Is it ever OK to tell a young child to stop crying?

My son is 3.5 and sometimes he wakes up in the middle of the night and cries. It's for various reasons, sometimes for no reason at all (that we can discern). This morning (at 5am) he was going on and on because his dad came in to help him use the potty instead of me. It's loud and sometimes it goes on for quite a while.

This has always been aggravating, but now we have a 5 month old too. All the bedrooms in our house are on the same hallway, so suffice to say that the crying is loud for everyone.

I hate the thought of saying "stop crying" to my son, but sometimes I'm desperate for him not to wake the baby up. I find myself saying things like "you have to stop crying" or "calm down" or "take a breath" (which he never does) to try to get him to stop.

What would you do here? I don't want to make him feel like he has to keep his emotions in, but like, does that just mean that all we can do is let him cry and wake everyone up?
