New metal roof-issues with old decking

Hello, I’m looking for feedback on a roofing situation. My roof was a little over 20 years old and was starting to leak in various spots. It was time for a new roof and I went with metal because it’s the best choice for my location. I also went with one of the top companies in my area, who have been in business for decades. Before starting the project, I took the roofing guy up into my attic and pointed out the main area I was concerned about and was assured all of the wet wood would be replaced. In some areas there was mold as well. Was also told that the moldy wood would also be replaced.

Well, the final payment is now due and before writing the check, I went up into my attic again and the wet/moldy wood is still up there. I reached out to them and was told it’s because I had an unusual situation in that I actually had two roof decks instead of one which they discovered when they took off my old roof. I was told that it would have been a tremendous amount of wood to rip up if they did the lower layer as well so they only ripped up the top layer and replaced that wood on the top.

I asked them about next steps. They said that I can pay a few hundred more for supplies and they’ll send the roofers into my attic to replace the wet wood from the inside of my attic. (From what I’m reading online, that could cause damage to the structural integrity of the roof). Alternatively, I can pay a mold remediation company to scrape off and treat the wet rot/mold up there.

I would appreciate any thoughts please from those in the industry. Is this a normal practice? Even if the second roof deck was a surprise when they pulled off the old roof, I would have expected someone to reach out to me and discuss the situation. I live in a humid climate and have young children in my home and hate that all the wet wood was left in place. I feel like this should have been discussed with me before they unilaterally made the decision to leave the wood rot in place. I’m also concerned now about how this will be reflected in the future in inspections if/when I sell my home. Thank you in advance for any guidance you can provide.
